I used to have a lot of INI items in my game, but I decided to set them all to 0 and delete all of the events associated to them. Do they completely go away when unused, or are they now just wasting space because I no longer use them?

Not if you are writing at runtime. The file is stored locally on the device (mobile) in local storage or as a cookie for Flash/HTML5. For Windows, temp folder so you're good to go. Just ship the base INI with the compiled app to keep the file size down (ie: blank/template ini) or even no ini at all if you do the right checks upon first app launch...
