.001 Files
What are .001 files? I saw one today after I saved my .mfa file and there was a file right beside it with the same name but ended in .001
Are these necessary to keep, or can I delete them? And will my application need to use it in .exe form.
Also on the topic of extensions, is there an option to not be prompted to save .mfw files? It bothers me because I do not need to use this type and it makes saving difficult sometimes as it prompts me when I hit control+s.

It's a back-up. You can delete them.
Go to Tools->Preferences->General->Autobackup and set it to 0 to deactivate them.
Don't know about your second question, never had that problem.

So in case my computer crashes or something would I rename the .001 to .mfa and it would open at the last save point?

The second problem comes and goes, usually when starting a new project. It must be a new addition to a recent build or something, I haven't seen it before.

I would not recommend to set it to 0. I have it at 30 backups for all projects. Getting a corrupted MFA file could still happen (users reporting everyonce in a while about bad objects and loosing projects to those). But also deleting stuff and then not being able to undo it after a quick CTRL + S is another.
The file you mentioned is a project file. Instead of starting a new Project just choose new application.
*.mfa = application
*.mfw = project (multiple application files)
