Can the background of Sub-Application be made semi-transparent?

Yes. If RickyRombo happens to stop by this thread, he can give you a link to some crazy extension called the "Window Transparency Object".

Or, maybe some hackery and the Window Shape Object once Clickteam adds support for alpha channel?

Correct. It only allows for fully transparent or fully visible, on a per-pixel basis.
