I forgot my brother recently got a iPhone 4S so I might be able to grab his...
Out of curiosity, do you guys see these boxes in other MMF2 made iOS game? I am wondering if it might be some kind of incompatibility of the iOS Exporter with A5 devices.

No, didn't notice such fragments in other MMF games. So, are you using some objects which should be invisible? Or is there an other source for the graphical glitch?

Well it's weird that neither CyberPigeon nor the enemies use any sort of hit boxes. The only thing I can think of that you might be seeing is a red box that's 90x73px that's being used to detect if any projectile or enemy is close to the player.
I can definitely confirm the graphical glitch not being present on my iPhone 3GS, iPod Touch (3rd Gen), iPhone 4 and iPad 1 (tested on iOS 4.X and 5). I have not been able to test my brother's 4S yet.
How often would you say it happens? Every few seconds?

It happens very frequently right from the start and there are often some of them at the same time. Seemed to disappear after some progress in the level, maybe due to changed weapons? I noticed green rectangles and red ones. Green seems to be related to player shots, red to some enemy projectyles. They show up for a short moment, sometimes it's hard to determine the color, because they vanish almost immediately. They also vary in size, probably because only a part of them may show up.

The good news is I found out what was causing the problem, and have Andos looking into it. It's a glitch only found on A5 devices when a frame in the sprite becomes very small (I'm pretty sure a few pixels by a few pixels, but those objects went down to 1x1, so it could have been that frame).
I submitted a fix to Apple, should be out in about a week. Please let me know if it continues. I have other sprites in there that become that small, haven't seen the issue with those yet.
