Using File object> start of frame> File actions> Run application
I can easily call for any file to run but what I want to achieve is that I like that application to run in the same window not to open another new one. Any idea?

You also can use Execute an external program from the Special object.
But I think it's not possible to run external apps inside your application.
But you can extend your apps including the ability to load ccn files. They were originally designed for use in web browsers via the Vitalize! plug-in.
If you don't know how to create them: change Build Type in the application properties to Internet Application (seems to be renamed to Sub-application... in one of the latest builds) and build the application. Now you can load this ccn file into the Sub-Application object as some kind of external code. Note that you have to include all extensions you want to use in the main program which is loading the ccn.
Thanks Gustav. that was something I didn't know. Yet my problem remains as I'm not going for a web application neither I have vitalize!
I'm afraid it can't be done at all. Just to give more detail, I need to attach an external exe flash file into my application and I don't want to have 2 windows opening up!
Hm... You just can hide your application until the other EXE is finished but that's not very well.
If you have the swf file you can include it in your app: Play a flash file in an exe app

Of course you can include another EXE file in your app adding it in the Data Elements editor under the tab Binary Data.
So you can extract it at runtime and execute it.
