Ok, I tried creating a new project with plans to copy the frames. I started preparing the application settings and the menu bar before I was going to copy the frames over. Unfortunately, It's not going to work, but there is a plus side! I have successfully reproduced the bug twice in new project files!
Here is the easiest way to reproduce the bug:
-Create a new clickteam project
-Edit the menu bar, removing the menu items and replacing them with new ones
-Menubar shortcuts will be disabled as intended
-Edit the menu bar a second time. You don't even need to add to it or change anything on it. Accessing the menubar editor is enough.
-Now the bug will be present. The default menu bar shortcuts will be functioning again even though the menu items are not there.
The only way to remove the bug I have found is to revert the menu bar to the defaults and then delete the default items again. Saving a menu bar that is bugged then loading it in another project also retains the bug.
Tested this on my win7 desktop and win8 laptop, happens on both with steam version 2.5 R283.5.
I have a plan on how to counter this now at least. When I get to a point in the project where I no longer need the debug menu up there, I will revert to default and then re-add the menu bar items that will be in the final release and then avoid editing the menu bar like its pandora's box from then on. :D

I tried to reproduce the bug in CF2.5 Dev R283.5 (Unicode) the way you explained it but I doesn't happen to me.
1. I created a new application and tested that F2 restarts the application.
2. I deleted the "New" menu item and replaced it with another one that didn't have a shortcut key assigned to it.
3. F2 didn't work anymore.
4. Accessed the menu editor and clicked ok. Still F2 didnt work.
5. Tried to add more menu items and edit others, still F2 didn't work.
I reported problems with menu during CF 2.5 beta tests...

You don't need to replace items by new one You must just delete all without &File and open menu editor again.
Second bug - F2 work even if menu is disabled in option.

I have managed to reproduce this by deleting menu items one by one until it occur.
It seems strange, because you need to delete most menu items before it happens but its varying how many you need to delete before it happens.
Sometimes I have to delete everything except one menu item (like "New" or "Options" or "Help")
Other times i have been left with 4 menu items when the bug happened.
I had this issue multiple times. The only way to disable these hotkeys (which randomly reactivate themselves again) is, before you publish your game, go to edit menu, press reset menu, go inside each button and remove the shortcuts only (don't delete the item itself), then create the executable...
