I don't think it overwrites it. Whenever I compile a new version of my app and load it onto my device the ini files remains, so I'm sure it's the same when it's updated from the appstore.

Well if there isn't a program associated with pdfs on the host machine then they won't open.
File associations are in the registry, but it isn't good practice for a program to modify it.
