Alterable values are set to 0 by default.
Maybe it changes in another event, are these the only ones?

Why not just use flag? User clicks, toggle flag 0

Those two events run at the same time at the same frame, so this is what happens:

    Left Click is triggered
Alt value is 1 so add 1 to it with a total of 2
Alt value is 2 so subtract 1 from it, total of 1

The second event you have runs with event 1 and it uses the alt value that has been changed by event 1.

What you could do however is use one event with action: set alt value to (alt value mod 2) + 1
EDIT: if you want to have alt value 0 or 1 and toggle between those, do (alt value + 1) mod 2

You could also program in a value timer that controls how long before the Active Object is clickable again. So for instance if you click the object when Alterable Value A = 1 and Alterable Value B = 0, you could Set Alterable Value B to 5. Then you have another event that says when Alterable Value B > 0, Subtract 1 from Alterable Value B. I've found this is not only useful for switching objects between states, but also controlling the scroll timing of menus and such.

If you want to be a bit more complicated and less framerate dependent, you could set Alterable Value B to FrameRate/8 or something, and to my knowledge that should make the allowed time in between clicks the same no matter what speed the game is running at.
