Is there a way to embed external applications?

I know you can embed a website and a sub application.
Is there a way of doing this for an external application?
What is the difference between a sub-application and an external one?

There is little difference, a sub application is actually what you use to display an external application, but only if the application is a compressed .ccn.

Is it possible to embed a non-MMF program?

You can launch another application but you can't embed it directly into your app (if I remember correctly). This should probably be verified by someone else for I may be wrong.

I thought they used to have an extension or something in MMF 1.5 and I thought I was able to pull up excel and powerpoint, but I can't find the old file. :S

The ActiveX object will of course only let you use ActiveX controls. I do not think you'll be able to load external EXEs within your application.

Even with the activeX object, you still have the control external, and what's more is that you need to register the object with the system registry. The upside is that the control appears seamless and usually this method works quite well.
