Update! It is very likely that the Steam Client update which came contemporaneous with Build 285.8 is not where the problem lies.
Since Build 285.8, alterations made by Clickteam in mmf2u.exe are responsible for this error message. Indeed there is no other explanation.
The Steam files in Steam folder can't cause the issue - The Steam error message system is solid, a bug caused by this system is highly unlikely.
It intelligently recognizes changes of game files and it can apply actions to the software execution at any time. I also looked at the Steam files in
Fusion 2.5 folder(steamapi.dll etc.), those files can't cause something like this. The Fusion executable is the source - there is no doubt.

It is a fact, however, that the 'Allow game launch?' warning message is much older.

But there were some changes and it never happened before. So, this cannot be said with certainty.

It seems that actually some of the changes in the .exe trigger a condition for Steam to apply the warning message - to be precise SteamUI.dll.
SteamUI.dll forces the popup window, gameargsprompt.layout is the visible layout of the warning message(...CGameArgsPromptDialog...#Steam_AllowGameLaunch_ Title....resource/layout/gameargsprompt.layout...)

Now - I can imagine it's very hard to find out, which changes are responsible for this exactly and how to avoid this message!

I hope Steam people will try to find a solution for this problem.

Are there any news? Has someone managed to get ride of this? Or at least is there some way to make this confirmation-message popup in the foreground?!

As far as I know it's a Steam issue in their software and not Clickteam.

There is a connection between Fusion software and Steam error message though, but you are right - it's not the task of the developer to provide a fix here.
You can say that Clickteam revealed an issue how SteamUI.dll handles that message.
SteamUI.dll also regulates all Steam warning messages and the 'Allow game launch?' warning message somehow conflicts with mmf2u.exe since Build 285.8.

Here is a test with older Fusion EXE: (link expired)
When you replace it with current mmf2u.exe(backup!), Steam will not show the warning message any longer.

In this rare case it seems that the EXE cause a conflict with SteamUI.dll, and dll can't handle things properly and evince this small issue.

It's an issue that can be solved - I am still hoping that there will be an EXE fix by Clickteam.
